Hi, Have noticed the seed tray is not in line with the pickup needle. What have I missed with this setup?

To my eye, the horizontal gantry rail needs adjusting to “over-hang” the vertical support by several inches.
In this video introducing the Express models [ at time=2:19 ] you’ll see what I mean.
Also, maybe check out this post about the Luer lock needles.
